San Francisco 49ers general manager Trent Baalke said Kaepernick “absolutely” would be back in 2016.
Whether it's as the starter for Chip Kelly's team or not is still up in the air.

There has been some speculation about Kaepernick’s future with the team since Kelly was hired as head coach and whether the two men could mesh well. But Baalke shut down most of that when he said he expected the quarterback — even at a crossroads in his career — to return.
“I think the good thing is we have two guys [including
Blaine Gabbert] who have proven they can go into games and play,” Baalke said at the Indianapolis scouting combine on Wednesday. “[Kaepernick] has done some awfully good things in his career with the San Francisco 49ers, and we expect him to come back.”<figure id="yui_3_18_1_1_1456343678076_1500" class="cover get-lbdata-from-dom go-to-slideshow-lightbox" data-orig-index="0"> View photo

Kaepernick’s 2016 salary becomes fully guaranteed if he’s on the roster April 1. Baalke said the expectation was that Kaepernick and Gabbert would compete for the starting job.
Although the team signed him to a contract extension in June 2014, Kaepernick’s career has gone sideways since then. He watched his first head coach, Jim Harbaugh, leave for Michigan and then suffered through an injury-addled year under Jim Tomsula, who was fired after just one season.
Baalke said that Kaepernick’s health is improving after he underwent three separate surgeries for three different injuries — non-throwing shoulder, throwing-hand thumb and knee — since November.
“His focus now is his health,” Baalke said. “He’s doing a good job with his rehab with the medical staff. That seems to be going very well. We just look forward to getting him back and working with this coaching staff. “
As for Kelly, Baalke wouldn’t say it, but he is seeking a better relationship with his newest head coach than he had with Harbaugh, who left with scorched earth beneath him. So far, Baalke said, the relationship has been great, even if they’ve been busy and “haven’t spent a ton of time together” because of time constraints with putting a coaching staff together and 17 straight days worth of draft meetings.
“There’s perception and there’s reality. Reality is what we deal with every day in the office; perception is what everyone else speculates on," Baalke said. “But it's been awesome. He is very easy to work with."
