I don't think the NFL has any business investigating legal matters outside of the NFL purview.
but as an organization, they are investigating to determine the severity of the punishment
yes, the court does determine its own punishments, this doesn't mean employers shouldn't be allowed to set their own terms as well
Why would there be a punishment if the local law enforcement agency deems there to be not enough evidence to prosecute a case? Why does the NFL insert themselves when people getting paid money to investigate/prosecute crimes say there's no crime?
Would you be happy getting suspended from Costco without pay without even being charged with a crime by local law enforcement?
Because the NFL is a private entity not a court and they're not using a "beyond a reasonable doubt" legal standard.

I just have a problem with the NFL inserting themselves into a situation where our paid law enforcement agencies can't even find enough evidence to prosecute a person for a crime.

if you're being investigated by the law, that alone is enough justifiable cause for an employer to investigate to protect themselves against an employee at risk of costing the company business
